How to keep SKUs matched between Shopify and ShipStation

Published October 12, 2026 · By Shane Pierce

Almost every sync between Shopify and ShipStation, whether it carries bin locations, stock or product details, matches products on SKU. When SKUs drift apart, the sync either skips products silently or updates the wrong one. A one-time cleanup and a few habits keep it from happening.

The five mismatches that cause most problems

  1. Blank SKUs. Variants created without a SKU can't be matched at all.
  2. Duplicate SKUs. Two variants sharing a SKU means a sync can't tell which one you meant.
  3. Near-matches. TEE-BLK-M vs tee-blk-m vs TEE-BLK-M with a trailing space. To a person they're the same. To a sync they might not be.
  4. Edited in one place only. A SKU changed in Shopify, but ShipStation still holds the old product record.
  5. Bundles and kits. A bundle SKU in Shopify may not exist as a product in ShipStation, or the reverse.

A one-hour audit

  1. Export from Shopify: Products, Export, all products as CSV. Keep the Variant SKU column.
  2. Export from ShipStation: export your product list with SKUs.
  3. Normalize: in a spreadsheet, add a column that trims spaces and uppercases each SKU on both lists.
  4. Compare: use a lookup (XLOOKUP or VLOOKUP) from each list to the other. Anything without a match is your fix list.
  5. Find blanks and duplicates: filter for empty SKUs, and use a count to flag any SKU that appears more than once in Shopify.

Keeping it clean

Clean SKUs are the boring foundation that makes every other sync work, including bin locations on your pick lists.
